As for the plot moving forward, I like the idea of characters being able to basically change the topography of a board, and the idea of having a time limit to stop the nefarious deed is wonderful. Additionally, the fact that it is largely a staff independent venture right up to the modification stage is very heartening.
For the Gotei 13 seats and ranking, how about a different, albiet less striking, advantage? Twelfth and Fourth Divisions have a mastery advantage, and it wouldn't be too much of a stretch to give other divisions similar bonuses (if they don't have them already, I honestly haven't looked). How about withholding the division specific bonus unless seated? Or giving them an additional bonus when they do reach a seated rank?
Example: Twelfth division can start with item creation, but it is capped at Above-Average until seated, representing them gaining access to higher classifications of technology when they improve their 'clearance'
Eleventh Division can start at character creation with an additional combat tech, and gain an additional tech of Tier V calibre when they become seated.

Now, there's something that I want to put forward for consideration that is in the same vein as this discussion, but wasn't expressly mentioned in the original post:
Bad Guy Organizations
It could be argued that every plot is only as good as its villain, and most villains in Bleach tend to have some sort of organization to push forward their nefarious ideals. I propose we have a sort of 'organization' template, much in the same way that we have a character template. We can also make a list of pre-made 'pseudo divisions' that the new organization in question can pick from in order to allow for specified bonuses similar to what the shinigami have. It would allow for a relatively quick way to 'rebuild' Los Noches, which seems to get its throat stepped on and have to be made from the ground up every few months. Or to bring in fresh bad guys for SS to try and take down, allowing for swifter organization of the evil dudes and encouraging characters to form plots to get into the new prestigious college of evil peers.
From what I remember, there was a sort of similar idea for making a 'Naruki Family' but it was very, very verbose and seldom used. What I propose would have to be very succinct and easy to use for it to be viable, having these 'divisional bonuses' be basically as complicated to read as a kido tech.
Example:
Organization - Eavol Inc.
Composition - Full Bringers, Bount and Humans
Goal - WORLD DOMINATION
Description: Eavol Inc is a buisness built around all sectors of industry, and uses supernatural creatures leading an unwitting band of mortals to take control of the global economy! It's headquarters can be found in Lincon Nebraska, and is a seven story building of massive proportions. Each floor houses a different industrial sector that Eavol Inc has its diabolical claws in.
Divisions:
First Floor -
~Stealth Bonus (leader): The leader of this division has access to a Tier VII stealth tech in addition to the officer bonus
~Stealth Bonus (Officers): Ranked officers of this division are capable of 'shadow hopping' as a tier IV tech.
Second Floor -
~Tech Bonus (leader): The leader of this division can make items up to Tier VI without needing to post how they got their materials, in addition to the Officers Bonus.
~Tech Bonus (Officers): Ranked officers of this division are capable of specialized Item Creation
Third Floor -
~Comms Bonus (leader): The leader of this division has access to information regarding opponents techniques and cooldowns in addition to the officers bonus
~Comms Bonus (Officers): Ranked officers of this division are capable of mentally 'skimming' the surface thoughts of others, allowing for a single advantage bonus in combat against HL-A opponents and lower
